I am also having a problem with password protected folders. I need to protect the calendar from editing. I can get one file to work(be protected) but the php runs several, but from cpanel can you tell it to protect more than one in the box; Protected Resource Name: if so what do you separate them with? thanks!

Protected Resource Name is just what you're calling the "protected area" -- the directory. Simplest is just to type the reason it's protected. You could call it "Restricted Access" or simply "AuthRequired" or similar.
One set of fill-in boxes per restricted area/folder. Just protect each folder that contains sensitive files. That may mean moving your sensitive files into a separate folder so you can protect that folder without interfering with the other files. ALL files inside a protected directory will automatically be protected.
